If so you might have messed up with your loot settings or are just looking at the outside crates and not the ones in the tents If you mean the Facility West of Rosewood that's deep in the Forest that's because it's NOT a Base! It's a Lab that had Military Guards. It's NOT an Army Base.The guard armory outbuilding has all the good loot. The main prison is a death trap. I mean it might be a cool base, but it's kinda isolated, and all the loot besides the guard building is pretty poor.
